ZuneKey
ZuneKey is a simple command line interface to the Zune software. It supports the following commands:
play – play media if not already playing
pause – pause media if not already paused
playpause – toggle between play and pause
next – go to next track
prev – go to previous track
Here’s an example that will toggle the playback. Notice that the commands must be in lower case.
> ZuneKey.exe playpause
You can use your keyboard software, such as Microsoft IntelliType, to reassign keys for use with ZuneKey.

This is an excellent utility — will keep it in mind if I find myself in this situation again. In fact, I wish I had written it.
I had similar trouble until I just uninstalled Intellitype altogether. I’m not sure what it really brings to the party!
Once that was gone, the keyboard media keys went straight to Zune instead of always to Media Player.

Thanks John. I have a love-hate relationship with IntelliType.
